Personally I didn't really pick up anything between Kotaro and Ayaka besides acrimony. There was that one scene where Kotaro gets all melancholy over his lack of family and Ayaka seems taken but, to be honest, Natsumi and Chizuru have the same reaction so, in my opinion, that just proves that if Kotaro wanted to get girls he's best off acting melancholic since, if memory serves, that's the only time a group of females with character respond, as a group, affectionately to him. Foe yay is fine and all but it needs sometime to be shown that they also care for each other. Slap slap Kiss kiss can't work if you omit the kiss part. Don't get me wrong of the list of couples I would have liked to see, but don't exist at all in canon, Ayaka x Kotaro is my number one but just cause I feel that way doesn't change the facts.
As for your other point about Fate all I'll say is that Fate became a bit of a plot tumor in my opinion. Taking over so much.

Very perceptive. Indeed, I consciously shifted Nodoka apart from Negi a lot, because of several reasons. The main three are fanfic has said anything on their relationship I could have said, her Artifact is too broken to keep an ambient of secrets and intrigue, and I think she actually is cooler when she's acting on her own rather than shadowing Negi and blushing.
Aww shucks, thanks. Well I hope that works out the way you want it too then. As for Nodoka well I guess I just don't really have strong feelings for her either way. I will admit though that you made her far more compelling to me than the manga did.

It's funny how Kotaro and Ayaka ended up. Ayaka was supposedly a shotacon that was not trustworthy around children, but then we got the dead little brother excuse. Ayaka proceeds to treat Negi more like a love interest than a replacement little brother. Then Kotaro comes around acting like a bratty little kid (instead of an English gentleman like Negi), and Ayaka actually treats him like a bratty little brother.

Encounter.

Too many strangers roam the Mahora nights now. Strangers and things, even things of the truly evil varieties.
A girl, following him down the narrow path with an unreadable flat expression, and a laptop under an arm. The ermine perched on her right shoulder.
Negi stops suddenly, shocked at seeing someone standing on their way so late. He doesn't really think this is a time and place for a little girl to wander around. Not one without the training of a Ku Fei or Kaede. He'd even feel wary about Anya being here and now.
And yet, there she is, ahead of him, staring at him with quiet, yet piercing red eyes. She is very beautiful, but of course, that mostly slips his mind, only registering vaguely, as an idea that is briefly caressed by an unconscious side of him before being drowned down by concern.
He knows several of the evil things can shapeshift. So he approaches her with care, but attempting his best to be friendly. Shortly behind him, Chisame remains alert, tense. Chamo twitchs his nose, as if recognizing the stranger's smell. Negi smiles; he is self aware enough to know his smile makes him look harmless to almost everyone. Ideal for luring a possible enemy into lowering their guard, or to calm a scared lost child.
"Good evening, " he greets her, warm and kind as is his custom. "Excuse me, but are you lost, Miss? I'm afraid this is the living area for the junior high girls. Elementary is-"
Then he recognizes her, now he's close enough, and so does Chisame, as proved by her muted half-gasp. Not only her size is just like that of Kuro-san's, but her appearance is identical to that of the girl who arrived for her less than two weeks ago, her sister.
The tiny pale beauty, clad in an expensive fur coat and hat, wearing a white scarf that plays nicely off her long silver hair, cuts his careful speech short with a smile of her own and three gently spoken words. Her voice is very cute and likable, oddly similar to Satomi's.
"Good evening, Brother."
Not only she looks like a foreigner, but she talks like one as well. He cannot exactly pinpoint the accent, but he can tell it is European. The voice is the same than that of Kuro's sister, but the accent is clearly different. There is something extra about this girl that concerns them as soon as she has spoken. They quickly assume she isn't the same girl they met back then; she must be at her own world, far away from them all. The quickest conclusion to reach is this is her counterpart at this world, and so, she must be treated as a complete stranger not to cast suspicions.
"Ahh... May we help you in some way? Maybe to find your way back to-"
Again, she interrupts him, with a playful giggle. Chisame frowns.
"I know my way, even in the blackest darkness, Brother. And I can look after myself as well. Thank you, " she says, walking past him while closing her eyes. As she walks near him, he can feel how nice she smells, and for a second, his heart beats faster. There is something about this girl making him uncomfortable in a sense Kuro-san couldn't.
"Um, still, I insist. As a teacher, I feel obliged to make sure you-"
She interrupts him a third time, not looking back. "They wait for you. Don't worry about me, since we will meet again shortly. My name's Ilya. Remember it well, Brother."
He tries to walk after her, with Chisame glued to his heels, but then the strange girl has just stepped into the shadows of the narrow street and disappeared. He can tell, just from that, she is... skilled. He cannot say for sure it is a supernatural skill or just one like Batman-sama's, but he still knows he cannot just ignore it. He considers taking flight on his staff to overview the area, and finally casts a reinforced detection protection spell on himself, flying up just to find she has completely vanished from the area. So fast, too. He will have to research on her tomorrow, just in case.
As he comes back down, he briefly wonders why she has called him Brother. The local girls have many nicknames for him, but never before has he been called 'Brother' for the duration of his stay at Mahora. Oh well. Being a foreigner, and maybe a new arrival, she surely has different personal standards. At least this one hasn't called him 'sugar', 'sweetie' or 'hunk', like many of his non 3-A admirers.
He finds himself wishing he had spent more time with Kuro-san's sister, to be sure now on exactly how similar or different is this new girl to her.
"No sign of her?" asks Chisame, curt and to the point. He only can shake his head.
"It's as if she has just vanished. Well, if she's anything at all like Kuro-san, it shouldn't come as a surprise."
"Do you think this is a sign of—?"
"The Grail War? I think so, " he answers. "Three Servants have been already sighted, and Kuro-san mentioned her sister took part in their world's Grail War, with a Berserker. Why else would she be here?"
"Oh, I can think of a few reasons, " Chisame mutters in a tone that confuses him. "Never mind. We can keep discussing this at home. I'm freezing my butt here, dammit."
They keep on walking all the way back to their home. They don't run into anything else of any note during the rest of their path there.
And yet, for the rest of the night, the mental image of that beautiful pale face just won't leave him.

But seriously I've always felt that as the elder sibling I have a responsibility to build up my younger siblings, not tear them down or belittle them. I'd revoke Ayaka's big sis license if she spent it telling her little bro to be someone else. Just me maybe but it's how I feel.
Also...what an inversion. Of the norms. Interesting developments seems to be happening rapidly now. That or I just haven't read much in a while.
Really? Kuro's unaffected? Good for her.

"According to him and Chisame, and Tsunetsuki-sempai, who was following them hidden in the shadows as usual, " she added this with a bit of annoyance, "last night, they ran into this young female. I believe you should recognize her."
Misa had gone white as a sheet of paper. "Oh my gosh! If she's here, The Nightmare who Walks can't be far!"
Evangeline peeked her head in from the other room, interrupting her latest game of Mortal Kombat Bloody Insurrection Gold. "You called?" she snorted.
"Ah, no, we tend to think of you as The Glorious Mighty Nightmare who Walks, Flies, and Looks Darn Good in Lingerie, Eva-sama, " Sakurako said, since she knew a few things on the uses of flattery.
After a moment, the immortal subtly nodded her approval. "Wise, " she said, before pulling her head back out of sight.
"And what did she do?" asked Yuuna. "Talked with them? Warned them of something? What?"
"They only exchanged a few words, " answered Hakase. "From what she said, it seems obvious she isn't the sister to the Kuro-san we know. Our current theory she is her counterpart at this Earth, so Chisame made a quick search early today. Kuro mentioned she had an older brother whose counterpart seems to be one Emiya Shirou-sempai studying at—"
"Oh! The red-haired hunk who does archery and is really good at fixing machines?" Misa's eyes shone.
The other girls looked at her.
"What? It always pays having alternatives in mind!"
Satomi rasped. "Nonetheless, the thing is, our world's Emiya-sempai has no sisters that we could get any information on. All we could learn on his background is he was adopted by a man named Emiya Kiritsugu, after being found in the fires that ravaged Fuyuki City ten years ago. Kiritsugu-san's own origins are also quite obscure, as even Chisame couldn't find records on him before legally adopting the boy and moving here to spend his last few years under a strange disease..."
"That's not that weird, though, since we have seen the origins of the same people can vary wildly between worlds, " Haruna piped in. "I mean, we've received confirmation my family and Chisame-chan's aren't at all like those of our known counterparts."
"You have a very weird concept of 'not that weird', " Yuuna observed.
"Perhaps, " Satomi nodded. "Regardless, since the other world's Ilyasviel-san was a participant in the Holy Grail War, and three Servants for such a War have been already sighted in this time period, one of them by all of us present here, I share Negi-sensei's impressions on the likeliness of this Ilyasviel-san being a 'Master' as well. Our current objective is clear, then. Finding this Ilyasviel-san and learning the reasons behind her arrival to Mahora."
"But, but what if we find another Kuro too?-!" Misa protested.
"Does this mean we'll leave the investigation on the Sakura Church aside for the moment, then?" asked Misora.
The scientist nodded. "Until we have achieved our new objective, yes. A Grail War should be a more dangerous and pressing concern than anything a simple fanatic cult just starting may be up to."
"Sounds like a plan, " Sakurako nodded. "Mana-chan and Asakura are working on their own regarding that creepy church, anyway."
Satomi nodded back. "Indeed. So, any questions?"
"But, but what if we find another Kuro too?-!" Misa repeated.
"Don't concern yourself. We wouldn't dream of denying your right to confront her personally. After all, you should be the one the most qualified to handle her in her own terms, whatever they may be and include."
"Ooohhhh, I'm going to hurt you, Prof!"

"I was only a commoner then," the girl replied, "But knowing I have Nagi Springfield's blood on me changes things. I know he left no material belongings I can inherit..."
"I seem to remember he has an observatory to his name in Kyoto."
"What would I ever do with an observatory?" Siesta's tone betrayed some frustration. "I'm far more interested on seeing if I, really, could perform magic. At the very least, to know how much I have gotten from him, and how much my children could get from me in turn. It won't be a great loss if I can't, I'll just keep being the same way I am, but if I could...!"
The woman sighed, stood up, and tied a towel around her bikini bottom-clad waist. "Naturally. But even in the best of cases, don't expect results anytime soon. It can take more than half a year of training for even powerful mages to first manifest themselves."
"Naturally!" Siesta nodded, remembering how long it took the average Ariadne student to master their very first spells. And then there were those who were actual failures... She wondered if they still called young Lady La Valliere 'Louise the Zero.' "So, hm, are you really willing to...?"
"I am rich. I have tons of free time," Rosalie haughtily said as she led her back into the manor.
"Oh, but even so, your social obligations..."
"I am recovering from an illness, and the social scene has always been more of Genjuro's liking anyway. Do you think I truly enjoy those pointless frivolities? I was raised a Valkyrie, a soldier. I would prefer spending my days teaching you magic than keeping doing the rounds across those parties. Well, except for Naba-san's. Those are always interesting. I should take you to some of them one of these days..."
"I don't think I'd fit in either..."
"No. No, you probably are right," Guiding her into an old room only she had a golden key to, she looked under the bed, whispered a few words in Latin, and suddenly pulled out a small chest that hadn't been viisble until a moment ago. Unlocking the chest revealed a little wand with a Saturn-shaped tip. "This," she held the pathetic looking toylike object up reverently, "is my first magic wand. I was given it when I was only six years old."
"And... it still works?"
The woman waved the wand two times and said "Lucis Pompa."
Siesta was used to watching the Cadets in training displaying their powers, often while boasting to each other, so seeing the flashy illusional fireworks filling the room with a wide gamut of colors only brought her a very light start, mostly due to spending the whole year in the mundane world apart from any spellwork.
"... I'm sorry I ever doubted y-- it."
"Apology accepted," Rosalie calmly told the eldest daughter of her unrequited beloved. And she handed her the wand. "This is yours now, since I have no use for it anymore, and I don't want Ayaka to follow that path. Use it wisely, or give it back to me. In one piece."
Siesta looked down at the wand. "But, even if you don't want to teach her magic... The time you'd spend with me is still time you could be spending with her..."
"Do you want me to teach you, yes or not?"
"I do! But--!"
"Ayaka doesn't want to spend any time with me now, and by now it's too late to repair those bridges, even with magic. Now, the first thing you'll need is thinking of a proper activation code," she added, maybe a bit too quickly. "It must be a string of words that don't need to make sense as long as they come from the deepest of your heart. Don't try to think of it now. Think it over for the whole weekend, and come back to me only when you are completely sure of it. When you have found it, you'll know it, because you'll be sure of it. It'll be the first sign magic really can reach over to you."
Siesta nodded with hugely open eyes. "Thank you, Madame."
"Don't thank me. This is part of what I owe you. With any luck, at the end of your training we'll be even."
"Yes, Madame!"
And that's the story of how Siesta first got to hold the wand of her father's would-be lover, in a darkened private bedroom, in what would become their shared secret.
That could have been phrased better, couldn't it?

Now Yuuna did look at her, blinking several times. And Skuld looked back, with huge, innocent eyes that clearly conveyed she actually didn't realize how callous she had just sounded.
"Did I say something wrong?" Skuld asked.
Yuuna tossed her hands up. "Forget it!"
So they kept on walking in silence, until they passed by next to a young couple arguing heatedly.
"No, I'm sorry, Noburo!" the girl said, tearfully. "It can't work out anymore! Everything has ended up between us!"
Yuuna continued walking on without giving a shit, but then she noticed Skuld had just stopped, looking at the two at the other side of the road. That made the Akashi girl to stop as well, regarding her roommate curiously. Maybe she had, after all, an interest on human emotions, on the fleeting nature of their finite lives? Maybe she was, indeed, touched by the normal human pain and heartache?
"Minami-chan! Wait!" the boy tried to run after the girl. "Please!I promise I'll change! I'll never do that again!" he cried desperately. "MINAMI-CHAAAAAN!"
But she already had ran away, and he plummeted down to his knees on the grass, lowering his head and crying in silence.
Poor bastard, Yuuna thought. Even Skuld seems to be feeling his—
Humming to herself, Skuld was pulling out a small cellphone and making a call.
"Hello? It's me. Send a 5238 at Sector M3A997752, ASAP, " Skuld simply whispered, before pocketing the cellphone back.
Yuuna blinked, then whispered into her ear, low enough the boy wouldn't listen, "Um, what was that? A Deus Ex Machina miracle for the sake of love, right?"
"What? Oh, don't be silly! Why should I interfere into mortal affairs like that?"
Then Yuuna realized it had started to rain.
Skuld looked at the kneeling figure under the quickly growing rain, and nodded to herself, apparently satisfied. "There! It's a rule of the anim— of this universe, for this to happen in these situations! And the natural order must be kept!"
Yuuna kept on looking at her, now with a very ugly baffled expression.
Skuld pulled out an expanding black umbrella with a futuristic looking handle. "We can share, if you don't mind, " she politely offered, again oblivious to Yuuna's thoughts.
The next day, Asakura asked them if the rumors about them walking tightly together under an umbrella were true, adding even more to Yuuna's discomfort...
